Hello,
I'm a huge Baylor fan and have decided to start a collection of a card from every player that played for the university. This is a tough task since the university has been around since the 1800s.
Since I'm new to this, where would you guys suggest I go to find the harder to find cards? I'm hitting COMC pretty hard and looking on eBay, but there are several that aren't in either place.
And suggestions on other places to look?

Some players might not have cards, do a Beckett.com search to see if they have one.

Post up a thread in the buy/sell/trade section. You will be amazed what beauties will pop up.

Yep everybody has good advice there. Also choose specific players and do a google image search for past month. Do photobucket and flickr searches as well. Find out all of the team names Baylor has gone through if any. A number of cards I got from Oklahoma State Cowboys I found by doing searches for Oklahoma A&M Aggies <- the schools name that was used for a long time.
Clearly define your collection to yourself. If available will you get auto and if you get an auto does it matter if its sticker or do you want on card? I do the same think with Oklahoma State players and I didn't clearly define my collection now its every new player there is from the school and Barry Sanders OSU card. $30k+ in I hate myself and the fiance hates me more. Its better to figure out exactly what you want early. Getting bases should be a pretty easy task.
If you have any specific questions shoot me a message, I have been doing this for awhile and probably have one of the biggest college collections there is, I have been around a time or two and helped people with finding cards. I just need details and players names. Last piece of advice learn what the better college card sets are (2005 Topps All American) and have a goal to shoot for these cards. They have a premium but are worth it. Example

Thanks for all of the advice. This collection is really taking off.
I've decided to go with rookie cards from each player and out of the three main sports, I'm now up to over 70 cards or so. Pretty much have everyone from basketball and close to half of the football and baseball. The toughest ones to find are the 1912 baseball guys that I know have cards.
So far this is a lot of fun, and quite a challenge.
