Is there any leftover impression from the pen marks on the plastic? Under bright light can you see any evidence of the writing on the plastic from the pen marks?

 You can see in the photo that even after the ink was removed, there was writing on the box. If I was buying the box and this wasn't disclosed, it would bother me. On the other hand, I'd have no problem with the ink still being there. 
It's a bad idea to remove price stickers, promo stickers, writing, or dirt/mud (it happens) from a sealed item 
if the idea is to keep it as an investment. Instead of looking factory new, most likely you will leave behind sticker or pen residue and/or surface dents on the box at best, and scratching, stretching or ripping the plastic at worst. Any of things may become an issue for buyers at resale time.
