Default Runner ran through second base and was tagged, but was called safe after review

Cardinals/Diamondbacks today. Nootbaar grounded to SS and it was fielded on the grass. Throw went to 2B. Motter beat the throw but ran through the base and was tagged 5 feet from the base. The play was reviewed and Motter was called safe.

What am I missing?

There were so many weird things about that play:

1) Motter ran through, knowing that if he avoids the force out, the runner on 3rd has a chance to score (smart).
2) Motter over-runs the bag, avoiding the force, then getting tagged for over-running. He seems to get tagged BEFORE O'Neill touches home, so that run shouldn't count.
3) The Diamond-backs DON'T CHALLENGE any of this?
